You can launch as many instances from as many different AMIs as you need.

SSH to the instance and login as 'ec2-user' using the key specified at launch. After that, use command line interface to install control of your chose. CloudLinux is known to work with cPanel, Plesk, DirectAdmin, InterWorx as well as home made control panels
